It depends what the ECU is telling the EBV to do. plug it back in and find out?
If it goes all wonky and cant hold a steady boost level then it's trying to set it to a higher level than it can control. (happens to me with a gtech 2)

John, I doubt a tuner will bother to sort out the overboost table if he sees an aftermarket boost controler onboard (mind you it's not extremely easy to get the boost right...)

Unless someone with the right h/w and s/w sees the bin in your chip it's not possible to tell. However, the options for a mapper are: A. leave the overboost table as is on stock ecu B. fill the whole table with FF values (i.e. 256 in 8bit speak) so that the ebv is always pushing the wastegate to produce as much boost as it can C. properly tune the overboost table spending possibly as long time as they needed to map the car in the first place...
I'd vote in order of preference: B. A.
(wouldn't go anywhere near C...)
